Design: | Birds were genotyped using the Illumina chicken 60K Beadchip, and association analyses were performed for plumage color. A total of 42,731 SNPs were used for analysis. |
Analysis: | Additive and epistatic association analyses were performed. In the additive association study, two scenarios including all 42,731 SNPs and 5170 independent SNP markers derived from the LD-pruning approach were performed separately. In the epistasis model, only the 5170 independent SNP markers derived from the LD-pruning approach were used. |
